Buğday gibi ekonomik öneme sahip kültür bitkilerini içeren Gramineae ailesine ait bitki türlerinin en belirgin özelliklerinden biri, normal (dallanmamış) başaklar geliştirmeleridir. Ancak mucize buğday olarak bilinen Triticum turgidum var. mirabile, dallı başaklar oluşturduğundan dolayı bu sıra dışı başak morfolojisi tüm Gramineae türleri arasında T. turgidum var. mirabile'i çok özel bir konuma yerleştirmektedir. Model bitki Arabidopsis'te, çiçek organ meristemi kimlik (homeotik) genleri [APETALA1 (AP1), APETALA2 (AP2), APETALA3 (AP3), PISTILLATA (PI), AGAMOUS (AG), SEEDSTICK (STK), SHATTERPROOF (SHP) ve SEPELLATA (SEP)] sepal, petal, stamen, karpel ve tohum taslağı gibi çiçek organlarının oluşumu ve gelişimini kontrol etmektedir. Çiçek meristemi kimlik genlerinin tamamı MADS kutusu transkripsiyon faktörlerini kodlar. Bu homeotik genlerin nükleotid ve amino asit sekansları çiçekli bitkiler arasında oldukça iyi korunmuştur. Çiçek meristemi kimlik genlerinde oluşmuş homeotik mutasyonlar çiçek organlarının sayısı ve yerleşiminde değişimlere neden olabilmektedir. T. turgidum var. mirabile'nin başak meristem kimliği genlerinde sonradan ortaya çıkmış homeotik mutasyonlar bu sıra dışı başak morfolojisinin nedeni olabilir. Bu nedenle bu çalışmada, çiçek meristemi kimlik genlerinin oluşumundan sorumlu genlerden 3 tanesinin (AP1, AP3, PI) tam nükleotid sekansları izole edilerek karakterizasyonları yapılmıştır. Bu kapsamda, dejenere primerlerle yapılan PCR sonucunda elde edilen kısmi cDNA fragmanlarına 3' ve 5' RACE analizi uygulanarak TmAP1, TmAP3 ve TmPI olarak isimlendirilen tam uzunluktaki genler elde edilmiştir. Bu genlerin açık okuma çerçevesi, amino asit dizisi, genin 5' ve 3' ucundaki kodlama yapmayan olası kontrol bölgeleri, transkriptin olası sekonder ve üçüncül yapılarının tahminleri ile gen karakterizasyon çalışmaları gerçekleştirilmiştir. Sekanslama sonucunda TmAP1, TmAP3 ve TmPI genlerinin sırasıyla 1256, 1223 ve 1031 nükleotitten oluştukları tespit edilmiştir. TmAP1 geni, 975 nükleotidin meydana getirdiği 323 amino asidin oluşturduğu bir proteini kodlayan tahmini açık okuma bölgesinden (ORF) oluşmuştur. TmAP3, 831 nükleotidin oluşturduğu 276 amino asitlik bir proteini kodlayan ORF'den meydana gelmiştir. TmPI geninin ise 759 nükleotid tarafından kodlanan 252 adet amino asitten oluşan bir proteini kodlayan ORF içerdiği tespit edilmiştir. Her üç genin de tahmini proteinleri MADS domaini bulundururken, diğer bölgeleri çok değişken ve korunmamıştır. İlgili genler, Arabidopsis gibi diğer bitkiler için belirlenmiş protein homologları ile karşılaştırıldığında, tahmin edilmiş TmAP3 ve TmPI proteinlerinin euAP3 ve PI motiflerine sahip olmadığı belirlenmiştir. Her bir hedef genin T. turgidum var. mirabile genomundaki kopya sayısını belirlemek amacıyla Southern Blot analizleri yapılmış ve TmAP1 ve TmPI genlerinin T. turgidum genomunda tek kopya ile TmAP3 geninin ise 2 kopya ile temsil edildiği belirlenmiştir. T. turgidum var. mirabile daha fazla başakçık ve tohum oluşturduğundan dolayı hem Türkiye hem de Dünya için önemli gen kaynaklarından biridir. Bu morfolojik karakteri kontrol eden etmenlerin buğday gibi tarımsal ve ekonomik değeri oldukça yüksek olan bitkilere aktarılmasıyla yüksek verimli çeşitler elde edilebilecektir. Bu karakterdeki genlerin aktarılmasını hedefleyen ileriki çalışmalar için bu tez bulguları önemli bir kaynak materyal oluşturacaktır. One of the most common features of plant species belonging to the Gramineae family that contain economically important crop plants such as wheat is to develop normal (unbranched) heads. However, this unusual spike morphology places Triticum turgidum var. mirabile into a very special position among all the species of Gramineae family, since T. turgidum var. mirabile known as miracle wheat forms branched heads. In the model plant Arabidopsis, floral meristem identity (homeotic) genes, [APETALA1 (AP1), APETALA2 (AP2), APETALA3 (AP3), PISTILLATA (PI), AGAMOUS (AG), SEEDSTICK (STK), SHATTERPROOF (SHP) and SEPELLATA (SEP)] control the initiation and development of floral organs such as sepals, petals, stamens, carpels and ovules. All of the floral meristem identity genes encode MADS-domain transcription factors. The nucleotide and protein sequences of these homeotic genes are well conserved among the flowering plants. Homeotic mutations occurred in the floral meristem identity genes may lead to alterations in the number and spatial position of floral organs. Homeotic mutations evolved secondarily in the spike meristem identity genes of T. turgidum var. mirabile might be the reason for this unusual spike morphology. Therefore, in this study, the full length nucleotide sequences of the three genes (AP1, AP3, PI) which are responsible for the formation of the floral meristem identity genes were isolated and characterized. In this context, partial cDNA fragments obtained by PCR with degenerate primers were analyzed via 3' and 5' RACE analysis to obtain full-length genes called TmAP1, TmAP3 and TmPI. Gene charaterizations were performed with the open reading frame and amino acid sequences of the genes, the noncoding control regions of each of the genes and the secondary and tertiary structures of the transcripts. Upon cloning and sequencing, TmAP1, TmAP3 and TmPI genes were found to consist of 1256, 1223 and 1031 nucleotides, respectively. TmAP1 gene had a predicted open reading frame (ORF) encoding a protein of 323 amino acids generated by the 975 nucleotides. TmAP3 consisted of an ORF encoding a protein formed from 831 nucleotides and 276 amino acids. TmPI gene had an ORF encoding a protein composed of 252 amino acids encoded by 759 nucleotides. The predicted proteins of all three genes contained the MADS domain, while the other regions were more variable and less conserved. In comparison to the protein homologs determined for other plants such as Arabidopsis, the deduced TmAP3 and TmPI proteins did not have the conserved euAP3 and PI motifs. Southern Blot analyzes were performed to determine the number of copies of each target gene in T. turgidum var. mirabile genome. It was determined that TmAP1 and TmPI genes had single copies and TmAP3 gene had 2 copies in the genome. T. turgidum var. mirabile is an important genetic resource for both Turkey and the world since it produces more spikeletes and seeds. By transferring the factors controlling this morphological character to plants with high agricultural and economic value such as wheat, high yielding varieties can be obtained. The findings of this thesis will be an important source of material for further studies aiming to transfer the genes controlling this character to other species.
