Friedreich Ataksisi (FA/FRDA), sinir sisteminde ilerleyen hasarlara sebep olan ve yürüme bozukluğu, konuşma problemleri, diyabet, kalp hastalıkları gibi geniş bir semptom yelpazesine sahip olan otozomal resesif geçişli bir genetik hastalıktır. İlaç keşif sürecinin çok uzun, maliyetli bir süreç olması ve FA hastalığının patolojisinin net bir şekilde belirlenememesinden dolayı FA'nın henüz bir ilaç veya genetik tedavisi bulunmamaktır. Bu nedenle, son yıllarda ilaç keşfi sürecinde yapay zekâ teknikleri kullanılmaktadır. Bu konuda her ne kadar başarılı sonuçlar elde edilse de oluşturulan modellerin açıklanamaması bir problem olarak görülmüştür. Bu noktada Açıklanabilir yapay zekâ (XAI) kavramı ortaya atılmıştır. XAI, makine öğrenmesi algoritmalarının oluşturduğu sonuçları ve çıktıları daha güvenli bir şekilde kavrayabilmeye olanak sağlayan süreçler ve yöntemlerdir. XAI'nın daha kısa sürede ve daha az maliyet ile molekül keşfinde ve geliştirilmesinde etkili olacağı düşünülmektedir. Bu tez çalışmasında hesaplamalı yöntemler kullanılarak FA genetik hastalığı için demir şelatör moleküllerin keşfi ve taraması yapılmıştır. Sanal tarama yöntemi ile moleküler özellikleri hesaplanan demir şelatör moleküllerinin keşif sürecinde, hangi moleküler parmak izlerinin yüksek oranda etki ettiği açıklanabilir yapay zekâ (XAI) yöntemi ile belirlenmiştir. FA için taranan demir şelatör ajanlarının Lipinski ve PIC50 değerleri doğrultusunda hesaplanan SHAP (SHapley Additive ExPlanations) değerlerinin sonuçlarına göre, aromatik halkaların ve bu aromatik halkaların oluşturduğu tekli ve çiftli bağların ilaç keşif sürecine en fazla katkıyı sağladığı görülmüştür. Kimyasal halka sisteminin, sayısının ve O(oksijen) atomunun varlığının da demir şelatör moleküllerin ilaç olma sürecinde etki olduğu görülmüştür. Teorik ve uygulamalı araştırmalarla da birbirini destekleyen hesaplamalı ilaç keşfi çalışması sonucunda, FA için geliştirilecek olan demir şelatör ajanların dizaynı ve keşfi sürecinde aromatik halka yapılarının bağ sayısının ilaç keşif sürecine yüksek oranda katkı sağladığı açıklanmıştır. Friedreich's Ataxia (FA/FRDA) is an autosomal recessive genetic disease that causes progressive damage to the nervous system and has a wide range of symptoms such as gait disturbance, speech problems, diabetes, and heart diseases. Since the drug discovery process is a very long and costly process and the pathology of FA disease cannot be determined clearly, there is no drug or genetic treatment for FA yet. Therefore, artificial intelligence techniques have been used in the drug discovery process in recent years. Although successful results were obtained in this regard, it was seen as a problem that the models created could not be explained. At this point, the concept of explainable artificial intelligence (XAI) was introduced. XAI is the processes and methods that allow you to more securely grasp the results and outputs of machine learning algorithms. It is thought that XAI will be effective in molecule discovery and development in a shorter time and with less cost. In this thesis, iron chelator molecules were discovered and screened for FA genetic disease using computational methods. In the discovery process of iron chelator molecules, the molecular properties of which were calculated by the virtual scanning method, which molecular fingerprints were highly influential was determined by the XAI method. According to the results of the SHAP (SHApley Additive ExPlanations) values calculated in line with the Lipinski and PIC50 values of the iron chelator agents screened for FA, it was seen that the aromatic rings and the single and double bonds formed by these aromatic rings contributed the most to the drug discovery process. It has been observed that the chemical ring system, its number and the presence of O (oxygen) atoms have an effect on the drug process of iron chelator molecules. As a result of the computational drug discovery study that supports each other with theoretical and applied research, it has been explained that the number of bonds of aromatic ring structures contributes to the drug discovery process in the design and discovery process of iron chelator agents to be developed for FA.
